How to Identify and Clean Up Duplicate Transactions in QuickBooks Online

Fortunately, cleaning up your books is a straightforward process when you know where to look. Here is how to identify and resolve duplicate transactions in your ledger.

Why Do Duplicate Transactions Happen?

Before diving into the cleanup process, it helps to understand how these duplicates originate. QuickBooks Online is designed to be highly connected, but that connectivity can sometimes backfire if workflows are not strictly managed. Most duplicate transactions occur because financial data enters the system through multiple, overlapping channels.

Common culprits include:

  • Bank feed imports overlapping manual entries: A transaction is entered by hand, and then the bank feed imports the same transaction later.
  • Third-party application integrations: Payment processors, point-of-sale systems, or receipt-scanning apps pushing duplicate records into the ledger.
  • Reconnected bank feeds: Sometimes, refreshing or reconnecting a bank account forces QuickBooks to pull in historical transactions that were already recorded.
  • Multiple users: Two different employees or bookkeepers unintentionally recording the same bill or deposit.
  • CSV upload errors: Accidentally uploading the same bank statement file more than once.

Even a handful of these errors can accumulate over a few months, significantly skewing your profit margins and tax liability.

Identifying and Locating Duplicate Entries

Finding the duplicates is usually the most time-consuming part of the process, but QuickBooks Online provides several built-in tools to spot them quickly.

Start by reviewing your Bank Register (Accounting → Chart of Accounts → View Register). Scroll through the account history and look for identical transaction amounts, matching dates, duplicate payees, or repeated deposits. These visual cues are often the easiest way to catch double-entries.

Next, check your Bank Feeds (Transactions → Bank Transactions). Review any recently imported items, specifically watching for transactions sitting in the "For Review" tab that you know have already been manually entered or categorized.

If you suspect widespread duplication, run a Transaction Detail by Account report. By narrowing the date range and sorting the data by amount, vendor, or customer, patterns of duplication will quickly become obvious.

How to Safely Remove the Extras

Once you have located the duplicate entries, proceed with caution. Do not simply delete transactions at random. You must determine which version contains the most accurate, complete data.

Before taking action, ask yourself a few critical questions:

  • Is one of the transactions already reconciled?
  • Is one connected to a specific invoice, bill, or customer payment?
  • Does one version contain important notes, attachments, or receipt images?

Always keep the most complete and linked version. Once you have identified the true duplicate, your removal method depends on how it entered the system.

For manually entered duplicates, open the transaction, click on "More" at the bottom of the screen, and select "Delete." If the duplicate is sitting in your bank feed waiting to be added, simply select the transaction and choose "Exclude." This prevents it from entering your permanent ledger. After completing your cleanup, always run a fresh Balance Sheet and Profit & Loss statement to verify that your account balances are accurate and back to normal.
